Introduced disease-aware gene weighting fusing differential-expression strength
with pathway graph centrality, steering embeddings toward relevant biology rather
than raw variance. Pathway-weighted PCA captured
75.5% of variance at 10 components versus 59.1% for
plain PCA, and improved AUC by up to 0.017 across six
classifiers under five-fold cross-validation.
